The cheapest way to go is to get a complete KX. You can then sell the motor outright or if you get lucky and get a KX with a trashed motor, split the cases and sell the pieces on eBay. Otherwise putting a KX together piece by piece can quickly add up.
The wheels don't generally just bolt up. Someone who is more familiar with that can chime in. I used a KDX rear rim, but had to buy a spoke set to get it to work on the KX.
Handlebars and controls aren't insignificant, but would be the least of my worries.
I watched craigslist for 6 mos and when the deal showed up I jumped. You can use a parts fiche to compare parts to see what is similar and what is different. By the time you have to buy all the parts for th KX you might be better off buying a later model running KX and selling the motor. Where are you located?

I bought an 05 KX is showroom condition for $2,100 and sold the motor and ignition for $930.
