CDI's generally work or they don't. The fact you're getting some spark points me in another direction, but if you can get a spare for cheap, try it. Steer clear of those cheap chinese ones.

The KDX electrical system is pretty simple, you should be able to narrow it down quickly.
I agree with you that CDI's don't normally fail this way, I've never seen it before, actually I've never seen a CDI fail before on one of my bikes or a friends bike.
I got my new CDI today, it's an RMSTATOR CDI, I figured for 30 or so bucks it's worth a shot.
It's actually for the H series, but they seem to interchange pretty well.
My spark is SIGNIFICANTLY brighter now, before you could barely see it in the light, and now you can see it without an issue at all under light. Much more like the spark I'm used to seeing.
It's too late now to test it, but tomorrow will tell whether or not it was the issue. But with how much brighter the spark is now I feel pretty confident in it.

Well, I can confirm it was the CDI. Fired her up this morning and took her for a rip around the yard and it felt like a brand new bike! Makes me wonder how long I've had a dying ignition, as it has more power now than I've ever felt it have before. By a significant margin, and I didn't feel as if it was a slouch before...
Revs up cleanly and really fast now.
I'm out at Croom now to really test its limits.

Now I also wonder if this is why my Lectron tuning was so inconsistent...
