Dosent Like Going Into Neutral
So recently my 94 has not been liking going into neutral after it is at temp. It is sporadic and likes going into neutral more when the bike is moving than standing still. I recently switched to AFT, would that of done anything?

If the ONLY change you have made is to switch to ATF, then yes it is likely the problem. A lot of folks swear by ATF. I have tried it and didn't like the way my shifting felt compared to 10w40 (but then I also changed it at the same interval as the oil which probably didn't help). Others have noted that shifting can feel harder or notchy on ATF. Every bike is different, so find what works for you and stick with it. Off Topic I saw you asked in a different post about a rear rack. The later models (95+) can use a KLX300/650 rack with very little modification. Haven't seen it done on the E series, but imagine it couldn't be too tough.

My 90' has the same issue.
I've tried 10-40, 20-50 and 90wt gear oil and no significant difference noticed.
It's an old bike so probably needs some internals replaced.

try different brand, sometimes it does make a difference: my DRZ hated the oil (cheapo) I use for the KDX.
