I'm interested to hear from the hybrid experts about using a 1993 KX and E series motor for a hybrid build.
How difficult of a build would this be and is it worth the effort?

It's been done before I believe, and is a good use of the KX because the engine parts 90-91/92-93 are scarce, & they perhaps weren't the best performers.
The '93 KX forks were I believe the first year to jump up from 17mm axle to 20mm axle, & also the first year of the larger base valve pistons in the forks as well. The only downside is the fork springs aren't available in much variety of rates, stock + 1 or 2 different aftermarket fork spring weight options are all that's available.
