The 5th input gear is not splined and should rotate freely, same with the 6th input. In your photo above going from left to right is 1st (smallest and part of the shaft) 6th (not splined), 3/4th combo (splined and should also be free to slide), 5th (not splined) and 2nd (splined). It is possible that they have 5th on backwards, there should be slots to match the dogs on the 3/4th combo to engage in, but the back side of 5th is smooth without slots. Would be worth the effort to verify that your output shaft is also assembled correctly.

I found a used, but looks clean full set of gears. I'll compare those to the exploded view when they arrive... hopefully this weekend.

Just to finish off this thread. The bike is up, and running again. I just replaced the input shaft/gears, and while it was apart replaced the piston with a new Wiseco.

Were you able to find the culprit gear / pairing when comparing the new gear set to the old one?

Yep, It was the locked up 5th gear. The new input shaft was exactly the same except 5th gear would rotate smoothly.
