Are they dangerous for the frame? What's supposed to go there?

I don't have an E-Series, but I would assume those are just breather holes for the frame and are critical for the frame too ventilate itself in order to avoid excess condensation build up on the inside which will cause it to rust out internally. My H-Series frames have holes all over the place like this, just not in that exact location.

But won't water get in there and rust the frame in the inside?

Based on the wear around the top of the headtube, and the fact that they look like about 6mm holes I'd guess someone had a Scotts Steering Stabilizer mounted there at some point.

I think bufftester is correct.

Spray some Boeshield or similar in there if you want. Look up Fluid Film. Steel bicycle frames often get sprayed with a protector. I used J. P. Weigle Framesaver on one of mine. I think it is no longer available. I bought Fluid Film for my next one, and will use it on my KDX's when time allows.
