Any idea why my bike started making a whirring/ howling sound in neutral? I'm pretty sure it's the clutch because it goes away when I pull the lever.

Yeah just the transmission gears all whirring around while in neutral. Its normal.

Depending on several factors it could be normal transmission noise, although howling certainly isn't. I would do an oil change first and check the oil drained out to see what it looks like, if there are any metal particles in it or not, then decide if you want to go further into it. Being as this is a fairly new bike to you you likely don't have much maintenance history on it. Could be as simple as the clutch pushrod bearing , could be as bad as transmission bearings.

My 03 220 made a whirring noise all of the time and the advice I got here was to use a full quart of transmission oil instead of the recommended amount in the owner's manual. Problem went away immediately and absolutely no adverse effects in either of my KDX's over the last 15 years.
