I thought I was missing an upper motor mount bolt, but it looks like, according to the illustrated parts breakdown there are only 2, even though there are holes for 3 bolts. Can someone go look at their bike and tell me how many bolts they have on their bike?

92051A are the front and lower motor mount bolts. There are 2 bolts. Each bolt goes all the way through from tab to tab. One for the front mount and one for the lower mount.

Are you referring to the triangular upper mount bolts? 92150A If so, yes. There are supposed to be three.

The head stay (top of head to frame) has 3 bolts.
